Question : I see some users have forgot to check in their files (acad dwg) into vault. Will this messup those files after installing 2015? Or will these still show as checked out (after installation) and the user can safely check them in.

As you may now see. Once your vault is migrated and update the files still should be listed as checked out. You should be able to check they back in using the 2015 version.
Just in case the Vault Administrator can alway overright the check out and check the files back in using there login in Vault explorer.
