Have you installed all Service Packs and Updates for your version of Inventor?
What if you
-right click Sketch2 and Redefine to the XY origin plane
-delete the extra workplanes
-right click Sketch2 and Unshare
-right click on the Extrusion and unselect Adaptive?

I had to "un-share your first sketch to clear the adaptivity on the Extrusion2. Since your choice to "Share" this sketch, all downstream features will be dependent on this primary sketch. This is as designed in the software, since I am on a newer release than you are using I am unable to return to you the updated file.
