So I noticed that when Component Cycle Toggling is turned on, components that is patterned or mirrored will have the same color as the parent component, however when a component is not placed either via pattern or the mirror tool, it'll have a new color (copy paste for example). My suggestion is for copy paste or multiple of the same components placed in the assembly to share the same color as well.
