I am working in AutoCAD MEP 2013 and cant get the rectangular duct takeoff to place on the side of the duct. It keeps going to the top center. I am new to this and any help would be appreciated.

You can select the tap after placement and then on the property palette under the Advanced section you can select Takeoff Position. The dialog that pops up will allow you to select the side and position of the duct that the tap should go on. Please be aware that left/right are in relationship from the duct connector 1 to duct connector 2.
Also, you might try placing the tap in an isometric view. Immediately after placing the tap it should give you an option to rotate the tap around the duct. This option is also available in a top down view but it is just easier to see in an isometric view.
