When I close a drawing and choose to save it I get a message on the command line that states that the drawing was saved in 2013 format. However, my settings are set to save the drawing in AutoCAD 2000/LT2000 Drawing (*.dwg). It seems like sometimes I have to click "save as" in order to really make it save the drawing in 2000 format. I keep having problems with people not being able to open my drawings even though my settings are set correctly. Is this a known bug for this release?

Yes, it seems as if AutoCAD Mechanical ignores the options setting unless you do a specific "save as" routine.

Thanks for your response! There is no issue when I save as. When I save as is when it works. It does not save it in the version I have set in options when I simply close ACAD and it asks me if I want to save it.

After you set saving version in Option, when you click save button, does ACM popup the save dialog box with version shown on the first time?
On the other hand, you could use text note to read this dwg file, for ACAD2000, first characters should be AC1015.
You could check these points.
