.NET issues 4 sideXside install

I asked if I can run Map 2006 & 2007 side by side and the answer was yes. But when 2007 installs .NET 2.0 it breaks my 2006 layer dropdown in 2006... I get a fatal error and 2006 shuts down??? Also during the 2007 install the box thinks autocad.exe is running (it's not!?!) and will not complete the install??? Guidance please...
