When you run the BOM report does it ask if you want to save your drawing?
You should answer yes so that the BOM report will work with the latest data
on your drawing. A save on your drawing automatically triggers an update to
the project database.
If you answer yes to save and the new information still does not show up you
may have a problem with updating the project database. I see that you are
experiencing problems in other areas as well. These could be related since
they rely on the project database being updated.
If you still have a problem I would like to see the drawing and the project
database at the time the report is run to see if I can determine what is
going on. You can run the report and then send me the drawing and the
project database directly to me at pat.murnen@autodesk.com. The project
database is located in your user folder which you can find by right-clicking
on your project name in the project manager, picking Settings and finding
the User subdirectory in the listing. The file itself will have the same
name as your project with a .mdb extension.

I upgraded from 2004.
I never saw this problem with 2004.
