Autodsk installs lots of files in lots of palces. I wouldn't recommend moving installation folders manually for any application.

Was this a new installation from DVD? Sometimes files can be left out. It's recommended that you copy the installation to the HD and install from there.

The other thing might be incorrect profile settings - ie its looking for certain files in certain location, however, the paths are not correct for Civil 3d to find the files.

Isn't the "Repair of Installation" for this purpose?

Since you've replied to yourself it's difficult to tell who you're asking the question of.
