Text justification incorrect

In my contour label style, I set the text justification to be bottom center.
However, in the drawing, some of the labels appear bottom center justified
and some of them appear as top center justified.

Quite possible. If this is expected behavior, it is a bit sloppy.

There are a few settings that are resulting in this behavior. To simplify
the case, draw an alignment that looks like a U, turned on it's side. Now
edit the station label label styles and set station text for the major and
minor increments to Bottom Center, no offsets. Also, set your plan
readability setting to True. As the stations labels traverse along the
alignment, they will stay on the same side, but the text on the bottom line
of the U will flip to be plan readable. Therefore, it looks like it is
anchored to the Top Center. Change the plan readability setting to False,
and you will see the text is still anchored to the same side of the
alignment, but the labels are upside-down. Now, if you want the labels to
always be on the top side of the feature (alignment), there is an additional
setting for that control. Select the General tab of the major and minor
label styles and set the attribute of "Forced Insertion" to top. Now all
labels will be on the Top side of the alignment.

Now back to surface labels. I suspect the labels that look like the
justification is changing are closed contour lines. I think if you select
"Bottom Center" for the justification and "Top" for the forced insertion,
you will get what you want. If you select the option of "None" for the
forced insertion, the labels will remain on the same side of the contour
line (and look like the justification has changed.
