Our ex-employee leave the firm with activated Civil3d on his laptop. What we
can do to retrieve the licence?
We cant conntact him and must activate Civil on another laptop. We have
subscription and already activate this copy of Civil on desktop computer.

You can contact him and ask him to remove it. Short of that, forget
about it.

if contact can't be made, maybe you can report the license as "lost" or
"stolen" and Autodesk will allow another.

contact your reseller or autodesk directly.
