How would I make a part that appears as an ellipse the size of the crossing pipe?

The program already does this if I am reading you correctly. It allows for
the vertical scale differential as well as the angle of the section for a
crossing pipe. You need to select the proper style in the pipes Tab.

I cannot make the style become an ellipse inside a manhole, it shows as an outer pipe part outside of the manhole instead of insude of it. See attached PDF. Also how do you show a line that crosses a line that is profiled? It has to be in the same network, correct?

you need to turn off "enable part masking" for that particular structure style.

Also, the FACETDEV setting should be set lower, to draw more vertices in the crossing pipe, thereby more closely resembling an ellipse.

Hope this helps,

Oh, and to your other question, any network can be shown in any profile of an alignment that crosses it. Just pick it and add it to the profile, then change the style of the pipe in its properties to crossing pipe style.

In the part style, be it a manhole or junction box. Right-click on the structure in the profile and go to "edit structure style".
In the profile tab, under the preview box, uncheck "Enable part masking".

that is use an overide style for the part on the profile / section view properties otherwise it will change in the plan and 3d views as well. Nice didnt know the facets worked for them, never tried it. So that may help with pipe crossings.

Yes, Mike, good point. Override the style of that particular crossing pipe in the profile view properties, don't change the style of all the pipes.
