Do you have the autodesk job dispatch windows service operational? It is
responsible for starting a validation of the filestore after a restore
operation completes.
The validation process checks all of the files that were restored for
correct checksums - when you see the 'not copied' dialog, that is normally
when a file is asked for that the validator hasn't gotten to yet.

I just recently refreshed my test Productstream (2008 SP1) server. This is
a process that I do every few months and have done multiple times. This
time, however, something didn't work quite right. The restore process hung
on one of the final steps where is says "Verifying the Database". I waited
2 days for it to complete before finally giving up.
Upon rebooting the server, everything appears to be intact. However, when I
try to work with any files in the vault I get an error message that says
"The file you are attempting to access has not yet been copied to your local
server. The file is inaccessible until it has been copied. Would you like
to copy the file now?" Once I answer yes, all is well for that file (or
group of files), but I have to repeat the process for all subsequent files.
This is a test server, so not of critical importance. But what concerns me
is understanding what possibly went wrong so as to avoid any issues if I
ever needed to restore my production server. Afterall, that's why I run a
duplicate test server.
