Duplicate Files in Vault

My company just started using vault and we have come across some issues.
We used auto loader and not all files would up load so we also used pack and go to get all the files into vault. What happened was it did not map right so now we have some duplicate files. One version of a part will just be linked to a single drawing and not be used any where else and the other version would be used in all the assemblies but will not be used in its designated drawing. My question is are we able to delete the file that is linked to the drawing and will it then link up or find the file with the same part number in the other location?
Hopefully the below explanation will make it more clear.
What happened was we have a folder named Designs with ST77 under it, under that we want a folder named ST77-00000 with all corresponding folders under that. What was a design folder was created under the ST77 folder and in this folder is another ST77-00000 folder with its corresponding folders. We want to delete that extra designs folder. can we do that.

If the files are in the same search path and you download them all to
workspace Inventor will resolve to the new files. After Inventor
resolves all the files you may then check-in the files and the new links
will be created.

This may get a little weird if some of the parts are in Library paths
(in the project file) and you have multiple project files. In this case
you will get a lot more prompts but you will eventually get to a point
where you can check in the assembly.

One other thing to note; Sometimes Inventor assemblies don’t see a
path change of a child as a 'dirtying' change. If you attempt to
check-in the assembly that Inventor does not think has changed Vault
will simply undo the checkout and not record the change. This is done to
avoid unnecessary versions in the Vault. This could be a problem with
the workflow I have described above. To ensure that the new
relationships are created you may want to change the files in some way
after you check them out.

I think I understand what your saying, I added this attachment so you could get a better idea of what I am trying to describe.
If you look at the very first ST32 file (ST32-00000) it is in a Design folder that you cant see.
In the ST32-00000 is another design folder which is wrong, the problem is a lot of the files in this location are the ones linked to the drawings, but not their higher assemblies.
It should just be the ST32-00000 file then all its sub folders. EG. ST32-10000, ST32-70000
hopefully this makes things more clear.
