After a migration from Vault 2010 to 2013 we've done several re-index runs on our vault, but there are still a lot of documents with missing properties in vault. It seems that only checked out documents are affected.
Is it possible that the re-index tool is not able to handle checked out data?

As far as I know that is a true statement. Vault cannot update properties on a file that is currently checked out.

The reason we don't re-index checked-out documents is three-fold (in decreasing order of importance):
1) It would cause collisions if someone did a check-in while that document was being re-indexed.
2) As those documents are checked-in, they will be indexed anyway.
3) If an undo-check-out is done, we would need to remove it from the index.
