The Job Processor seems to work great but when we submit large jobs they never finish and I see this error in the windows app event logs.

It seems that the processor just can't stay logged in long enough. Once the error happens the job just sits being processed forever until we pause and kill inventor.
We are using vault 2013 Pro.

Check the vlog on the server. I wonder if it shows the job processor user being logged out. Can you report your finding?
We had a 15 min time out on our vault licenses. After incressing the timeout to 6 hours large jobs are now working.
