I have cut a section and the pipes and ductwork in the foreground are not hiding the pattern of the linked wall in the background as would be expected. There is also a structural link and the beams hide the wall pattern as expected. How can I get the ductwork and piping to properly hide the wall pattern? The attached image shows what I'm seeing in section.
I'm using RMEP 2012.

One of the strange behaviors I've witness with Revit pertains to hatch patterns as you describe (and illustrate). If a hatch pattern belongs to an element of a Category that is 'out-of-discipline' (i.e. Wall, Doors, in a Mechanical View), the patter will NOT be masked by elements that are in-discipline. In your Image, the structure is masking the hatch because it is also considered 'out-of-discipline', but the ducts and pipes do not.
I experimented with this a while back. I created a Family like a concrete pad and applied a hatch patter to it on the Project, in a Mechanical View. Then, I create a simple Generic Model Family (just a block) to be placed on top of this pad. (Note that Generic Models are considered Architectural by Revit.) The Family masked the hatch from the pad just fine. Then, I switch the family's Category to Mechanical Equipment, it no longer masked the hatch.
I would suggest changing the View's Discipline to Coordination and then adjusting the halftone/transparency settings as needed. You could halftone the entire linked model and make all of the arch/struct categories transparent, for instance.
