Rooms Using Several Linked files as Boundaries

We have a file that has multiple linked Revit files and at several of our rooms two of those files meet each other (basically one is phase one of a project and the other is phase 2 that picks up where the other stopped.)  When I try to add a room, it recognizes where the two files meet as a seperation in a room that includes both files as its boundaries.  Is there a way to make it so that the room will not consider the two files' joint as a boundary?

While you can toggle the room bounding parameter of the linked file, this would completely disable room bounding for each link.  Have you tried using room separation lines in this area instead to see if you can achieve the correct condition?
