Yes, this is exactly how you should be doing things.
The NWF format is a primary "working" format - it contains links to NWC files
and adds in the Naviswork-specific stuff like Viewpoints, Clash Detective
analysis, animations, scripts and so on.
The NWC files are simply geometric caches of the original DWG / CAD files;
because CAD files are relatively heavy, Navisworks uses the caches as a holding
place for simplified 3D geometry and related property information (e.g., duct
sizes and specs). When the original CAD file changes, Navisworks detects this
and updates the corresponding NWC file, which then updates in the parent NWF.
