hi,

You can try File path variables - MAYA_APP_DIR from the operating system.

Here is more ditails in Maya help.

http://download.autodesk.com/global/docs/maya2013/en_us/index.html?url=files/Environment_Variables.h...

MAYA_APP_DIR
This variable defines your personal Maya application directory. This directory contains your projects and other important items:
the prefs directory
the projects directory
mayaRenderLog.txt
mayaLog
mayaJournal
the scripts directory
Maya.env, if you choose to create it, can also reside in this directory
You can only set MAYA_APP_DIR from the operating system; you cannot use Maya.env. If you set this variable in the Mac OS X operating system, you must launch Maya from the Terminal window. Otherwise, Maya will not use the set value.
If you do not set the MAYA_APP_DIR variable, the default values are:
Windows XP
\Documents and Settings\<username>\My Documents\maya
Windows Vista and Windows 7
\Users\<username>\Documents\maya
Mac OS X
~<username>/Library/Preferences/Autodesk/maya
Linux (64-bit)
~<username>/maya

I'm ruling out a plug-in issue !

I don't understand your problem.

Maya preferences is stored in prefs folder.

Windows Vista and Windows 7
\Users\<username>\Documents\maya\prefs\userPrefs.mel
Mac OS X
~<username>/Library/Preferences/Autodesk/maya/prefs/userPrefs.mel
Linux (64-bit)
~<username>/maya/prefs/userPrefs.mel

Which environment variables you set in Maya.env to change this folder?

You question is "Maya preferences not written in custom folder".

Set MAYA_PLUG_IN_PATH couldn't change prefs folder. So you couldn't find your preferences setting file in your customer's folder.

You can try File path variables - MAYA_APP_DIR from the operating system.

It was removed from a 3rd party plugin.
