The new IPJ that is created with a Pack and Go, under the Folder Options, Templates and Content Center Files change with the new project. However, Design Data remains set to the Application Options even though Design Data is copied with all other files..
Tested in 2012, 2013, 2014 - all with same results.
From the Product Support side we see this to on all releases. Once the IPJ is copied locally it will follow application options settings because those folders are there and created. My thoughts are it cannot honors the customer paths in the Pack and Go as they might not be created. So I believe this is by design.

If this is by design, why allow or include the copy of the design data folder? I can go and manually change the IPJ in the Pack and Go to the new location.
