Is this correctly understood?
If a want one assembly with, lets say, 2 steelframe cases made with frame generator, and I want to have a piece of wood between them and I want to edit the position of the cases and the thickness of the wood. Then I need to do the frame generating in 2 separate assemblies and bring them together in a mother assembly?

That sounds reasonable to me. I think that's how I would do it. We often build our frames from a couple of FG assemblies brought together into one big assembly. Generally Lower and Upper frames such as:
The shelf and gussets are added at the top level assembly, with upper and lower being sub-assemblies. That way on my detail drawings I can break them out easily into separate BOM's for each one. The welders prefer this to one big part list for the whole thing. That's how they build it so, that's how I model it.
