I've finally tried to migrate company's xml to adskib.
The result is some strange message in IPJ details. "Inventor Material library" strings in "Appearance libraries" and "Material libraries" are both red and tooltip says "The protein library file is not available".
Why protein? Does it have any relation to http://en.wikipedia.org/wiki/Protein_Data_Bank_(file_format)?
Our team is also getting the message 'protein library not available' but with a custom material library we've created. Not a peep from Autodesk? Anyone have any ideas?

It looks like your ‘Inventor Material Library’ is not at its default location(\\User\Public\Documents\Autodesk\Inventor 2013\Design Data\Materials). Had you moved it to anywhere?
If yes, then locate it and add its new location to your project setting(RMB on Material/Appearance libraries in project setting and select add library). Or move ‘Inventor Material Library’ back to \\User\Public\Documents\Autodesk\Inventor 2013\Design Data\Materials.

My custon materials and appearance libraries have been missing for a while now until I saw this post. For some reason our custom libraries folder removed itself from my computer but remained on a co-workers work station. I was able to just copy and paste it back in place.
Do you know why this folder would "disapear"? I cannot trace it back to a specific thing I did; I just noticed it was gone one day.

I have also encountered this issue. I have repathed the material and appearance libraries because they are custom libraries and they are stored in Vault. When I noticed that they were red (and had the protein message) I readded them and deleted the red one and it seemed ok. Until the next day when they reverted to red and the error message came back.
Do the 2013 custom libraries need to be migrated for 2014? If so, how?
