I want to calculate the total external surface area of the attached manifold. When I use the iProperties tool, it give me the surface area including internal surfaces of tubulars etc.

Perhaps you can create a ShrinkWrap derived part patching the holes and flood filling the interior.
How do you "FLOOD FILL THE INTERIOR" ???

One "row" would have been enough.
Don't do anything with it.
In Shrinkwrap dialog or Derive dialog, there are settings: one is called "Remove internal void" and the other one is called "Hole patching." Try turning them on. The resultant part should be shell-free. Or, you can try to do it manually. Simply use Boundary Patch command to cover all the openings. Then use Sculpt command to turn it to shell-free solids.

this doesnt seem to work for me ... I get the same surface area for the shrinkwrap as I do for the original assembly.

As per this thread;
Shrinkwrap does not calculate outside surface area.
You will need to create a derived part, under the Options tab, there is a check box to fill internal voids.
The surface area in the iProperties of the derived part should be what you are after.
