I have reserve spaces in my model and if I have them shaded you can easily see the items underneath them. The problem is that my customer requires a 2d line drawing and I don't want to have tons of hidden lines. I'm wondering if there's a setting that will recgonize a part is clear and just draw the outline?
The only way I can see is to set your drawing view to shaded. See the image below, the pipe is set to clear and I just stuck a random fitting inside it.

I assume you are creating a solid to represent the reserved space.
If so, simply make that solid "REFERENCE" in the BOM.
It will appear grey in the 2D drawing view (or whatever color you define it to be in the styles).
