While running our very-large designs, project profiling shows that a lot of time is spent in calculating %%signatureXML. I have attached the generated value for one component as an example.
It seems that the rule only affects the name of the assembly. If we know another fast way to generate a unique assembly name - is it safe to override %%signatureXML or %%signature?
We are running Inventor ETO 2012. Build 5.1 - Build: 322 Date: 11/9/2011.

Yes, you can override these methods ... but the issue is not to come up with a unique name, but rather to come up with the *same* name (signature) for a given configuration of the assembly.
Alternatively, you can use the "custom" assembly design (or parameter? Something like "sharingBehavior"? I forget how you specify it, sorry). That assumes that assemblies (i.e., subassemblies) are always unique, and it uses the Intent part's refchain for the file name.
