If you are just talking about the community ones (http://logik-matchbook.org/). Then I have them downloaded to a central server and I navigate there to load them.
When loading the Logik shaders they only become visible when you switch the blue 'Matchbox' button at the bottom over to 'GLSL'. This is different to the Autodesk shaders that are visible when switched to 'Matchbox'.
Copy it into /usr/discreet/flameXXXX/matchbox/ where XXXX is whatever version directory you're on. There's usuall a .glsl, .glsl.p, and .xml that would all go in there. Optionally you can put it inside another dir in the matchbox dir to keep things separate if you want.

This covers the whole logic package, you should be able to use same technique aplied on one shader.
