Walls Not Cleaning Up

A project in our office is having a problem with walls not cleaning up. It seems to be limited to the project, but is occuring in multiple files. It does not seem to be limited to a specific wall type or cleanup group. I've checked to make sure the walls are all at z=0, same cleanup groups, setup to cleanup automatically, checked the justifications, cleanup radius', and everything else I can think of. There are times when the walls will not cleanup, but the same walls when moved will suddenly cleanup.
The only oddity that we've found, and not sure how it is or isn't connected, is some of the walls seem to be associated with differect UCS, when you drag the end of a wall the UCS icon changes. There are a couple of UCS setup in the project to deal with different additions at different rotations.
Any ideas, thoughts?
