This is happening to me on several projects as well. All of them were created from a 2012 template, or updated from 2012 files.
I don't have revit models linked in any of my files, but I do have cad files linked.
This is a major problem and very difficult to work around.

Make sure your view is set to Hidden View, not wireframe.

I'm sorry, not a professional response by me but anyone who read the thread could tell we're talking about hundreds of views on multiple files. Not likely we're missing hiden line vs. wireframe here.

for us, it seems to be an issue with the Discipline of the view.
If the view is set to Discipline: Structural, the masking and filled regions misbehave.
If the view is set to Discipline: Coordination, the masking and filled regions work correctly.
But we don't always want our views set to Coordination.

Yes! This is the culprit for my views as well. So obvious once you said it - every view that I am having trouble with was a structural discipline view. Changing to coordination seems to fix all of the issues, although I haven't spent enough time determining if it fixes all of them.
I'll be spending a significant amount of time today changing views to coordination & making sure no undesired objects become visible in the process.

This should be fixed in Revit2013 Update Rlease 1.

I have this problem too. In Revit 2013 when the view is set to structural and a linked file is visible, anything that is supposed to be opaque becomes transparent and any solid color filled region becomes empty. If I switch to coordination instead of structural or hide the linked file, everything magically starts showing correctly again. Why is this happening and how do I make it show correctly ALL the time, not just some of the time?

have you downloaded and installed Service Pack 1 that came out late last week? Seems to have fixed the issue for me and a few others.

Service pack doesn't fix the problem. Poblems arise while using linked models and The disipline of the view is structural.
Switching to coordination "fixes" the problem. we really need a hotfix on this asap.

There is a separate issue related to Underlays and views with a Structural View Discipline.
Are the linked files you are seeing problems with set to underlay in the Structural view (and does unchecking the Underlay checkbox affect the issue)?
