Please advise on how to cover the duct with 2" insulation.

It should be as simple as selecting the Duct or Duct Run (highlight a section of Duct and press 'Tab') and clicking the 'Add Insulation' tool located on the 'Modify" contextual tab. The following dialog box will prompt for thickness. See image below.
