I have projects set with workgroups and libraries, as we all do. I want to
changed the workgroup order, so I use the arrows and move them around. Then
I click on open and the menu changes to the open menu, and workgroups no
longer match the way I have them arranged on the workgroup. Anyone have any
suggestions, I have opened the project file with wordpad, and the search
paths have changed there, but they will not change in inventor.

I will assume you saved the project file (I like to
live dangerously). Have you tried changing to another project file and
then back to the first? or exiting IV and restarting to see if that has
any effect?

You might try posting a screen capture of the
dialog box and a copy of the project file, that way others can try loading the
project file and see if they get the same results.
