Negative extrusions lead to mesh failure

Hello,
I've stumbled upon a rather peculiar issue:
I've modelled part of a ship's deck, it consists of rather simple geometrich shapes(Plates, knee brackets and profiles).
However, when i model the assembly and do some negative extrusions in order to get the model how i want it, it leads to a face failure during mesh generation.
Has anyone experienced a similar problem?

instead of taking extrusion cuts in the assembly, try starting a new part, derive the assembly into the part and then make your cuts.
Im presuming you have an as built deck and you are modifying it? This method will ensure you keep a record of your as built structure as well as a detailed model of your new structure

I assumed the OP's native language is not Engish, one reason I requested a file - to be sure what we are talking about. Geometry is what it is and not dependent on what we call it.
I have a textbook textbook that referrs to holes as negative cylinders. (Technical Drafting - Geisecke, et. al)
