I've created the separate system. But now the ductwork will not connect to each other. So I went to Format/style manager/multi-purpose objects/connectors, and then turned off the "Systems" rule, thinking this would solve my problem. No such luck. What do I need to do to get the separate systems, but same layer, to connect to each other?

Put the connector rules back the way they were.
Make the two systems part of the same system group (in the system
definitions on the Design Rules tab).
