In the sheet set manager I can e-transmit a set of drawings that includes plot files and automatically zips the files I choose. Is there a way to do that from within the project manager so I do not have to have both the project manager and a sheet set manager?

Have you tried to right-click on a project in the project manager, and have a look at the options under the Publish -> flyout?
By "plot files", do you mean pdf's? dwf's? hp-gl/2 files?
