I'm building a simple subassembly from generic links and some of the links are blue and some magenta - Is there any significance to this colouring?

I am not really for sure but if I had to guess might have to do with that generic links by default have top and datum link codes, check your code set style for top and datum. Probably also has to do with display order for the two, which you probably can't change.
