How is the minimum slope determined by the program? I used N=0.013 from Manning's nomograph and I am get different values for the minimum slopes. The min slope for a 12" pipe should be at 0.44%, but the program set it at 0.37% What other variables control this?

Hydraflow doesn't set minimum slopes of pipes based only on slope. It
typically is setting it based on design velocity. If you meet the
design velocity at 0.37% it doesn't change it to 0.44% unless the
overall system's minimum slope is set 0.44%.
