After closing and reopening my command prompt, I find that it is now at the bottom left of the screen and no longer part of the main graphics window. How can I get it to display at the bottom of the main display?

Just grab it in the gray area to the left where the "X" is with your mouse and move it down to the bottom. (Don't click the "X".) It will snap into place. Save your workspace just as a precaution so it stays there the next time you open AutoCAD.
You are clicking in the Command Line Area. You don't want to be in there with your cursor. You want to be outside the Command Line and "hover" your cursor over the gray area to the left where the "X" shows up while "hovering". From there you can right click and it will show options to dock and autohide among others. A left click and hold and you can grab it and move it around.
