When Plotting To PDF Tiny Black Holes Get Printed

As you can see in the attached images their are tiny black holes that appear on the plotted pdf that are not there in paper space. I use the 3d clip command for my viewports to split up the tower into sections. The only thing I can think of is that for some odd reason when plotted the plot routine picks up these bolt holes that are suppose to be clipped out. Anyone have any idea how to prevent this??

Here is the paper space view. No holes here...

Hi,
what happens, if you try to select those (bad visible) objects, either by trying to click onto them or try to select all objects by pressing <Ctrl> <A>?
Can you upload this drawing?
