I'm at a point where my hard drive is in need of a reformat for reasons unrelated to AutoCAD. When I go to reinstall AutoCAD, how can I be sure it will reinstall with my correct information so it doesn't think all of the activations have been used already?

If you have a valid license i don't think there is a limit of how many time you can activate.

Right, the automated system will likely lock you out of multiple activations as you expect. But since you have a valid reason for reactivation, you can contact Autodesk Activations directly and they can provide you with an activation code if your online activation fails.
